Can you not take the subway from where you're staying in Brooklyn?  Frankly, I would NOT consider driving in NYC because of all the traffic and people.  Also, parking will be difficult and expensive I would imagine.  We got around using public transit all the time.  I am pretty sure you will be able to find inexpensive public transports from almost anywhere into Manhattan.  After all, Manhattan is the center of the universe.
